What they are implying is that someone with unauthorized access to an electronic decryption box salvaged from the Columbia might be able to reverse-engineer it to allow someone to make unauthorized contact with future Shuttle flights. Think of someone finding an "Enigma" device.
Incidentally, encryption is routine for such things, and does not imply any "top secret" missions or such.
