Because the shape of orbitor is to generate lift, placing a orbitor on top of stack would generate bending loads.
Whether orbitor is on top or beside all of that rocket propellent doesn't have much effect on the survivablity of orbitor in an explosion.
I think if you want to be on the top of stack, you could look into a blunt entry type vehicle (a capsule).
