Instead of directing the protons away...

If you can divert the protons, why not go all the way and divert them into a concentrated/narrow stream that will pass through an opening in the center of your ship.

Then you could hit the stream with more anti-matter as it exits the back of the opening to release energy and propell the ship faster...
