Disappearing nuclear equipment?

I'm having a little trouble reconciling the current story that Iraq was completely harmless, with all weapons programs destroyed a decade ago and no real capacity to make new ones, with the idea that all sorts of equipment that would be of immense use in building nuclear weapons was sitting idle all over Iraq just before the war.
Can we settle on one or the other? Either Saddam was and would have been harmless if left in power, or he had WMD capacity waiting for the right moment.
