It wasn't damaged by an EMP per say but by the same effect that causes the EMP.
Gamma rays from the Nuclear fission knock electrons off of atoms in the upper atmosphere. These energetic electrons get trapped in the Van Allen belts and precipitate an Ionic shitstorm for a good long while apparently.
