Yes, they could easily be holes. As the ESA indicates, the crater used to be much deeper and has been filled in.
I just love the High Resolution Stereo Camera images.
The ESA is kind of short-changing us on Venus images (very infrequent Venus express updates), but it continues to hit home runs with Mars Express.
