Both can fly the shuttle in case of emegency, but as I understand it the pilot is reduced to secondary routines like undocking and such, while the commander retains primary control of the shuttle (docking) during flight like Orbital burns. It's like an apprentice program, fly the shuttle as a pilot and learn the ropes but the head honcho has final say
