The boxes at the WTC, as far as I know were apparently destroyed by the fires and massive impact of the collapsing buildings. I would love to give you more information than this, but the search function overwhelmingly returns crackpot conspiracy sites, and I'm not interested enough to go through fifty pages of this dreck looking for an actual report from the government or reliable news sources.

Looney conspiracy types have leaped on the missing black boxes, pointing out that paper items (it's usually a passport) from the plane survived while the boxes supposedly did not. Obviously, a little thought would show that lightweight items are often blown clear of explosions while heavier items are not. New York was littered with tons of undamaged office papers from the WTC despite the building's flaming annihilation.
