On Phobos, you dig a pit on the Mars-facing side. You don't even need a roof, you can just park spacecraft inside the pit, and build/dig into the sides for more permanent fixtures.
The 'roof' of the pit that protects you from cosmic rays 360 degrees is -- Mars.
