My off-the-cuff answer is that it would complicate steering and pointing the probe due to gyroscopic reactions. At the very least you would have to use two spinning in opposite directions. Then there's vibration to louse up your nice Jupiter pictures.
I would also guess that batteries can store more energy per pound, but I don't have numbers on this.
