While many here will chide you, dismiss you and say that you are conspiracy-minded; I find some of your assertions interesting and made with som merit.
Perhaps nobody can answer your questions, and maybe no one ever will.
However, I think the transponder was turned off early in the first plane to hit the WTC, and it was off for over 35 minutes, if I remember correctly.

Certainly planes should have been scrambled, and the President....... ALREADY having taken pre-cautions at the G8 Summit, and having been briefed by Condoleesa Rice about the possibility of commercial jets being used as flying bombs to hit American targets should have IMMEDIATELY
commanded his attention.
If this was all simply due to an "intelligence failure", then heads should certainly have rolled long before now. Thanks for the information.
