Some of the best stories I've encountered that involve people being transposed into synthetic bodies is in a series of animated movies and television episodes called Ghost in the Shell, based on Japanese manga.
I actually just finished a repeat viewing of the tv show's second season (which has the unlikely title: Ghost in the Shell Stand Alone Complex 2nd Gig). The story arc is really gripping, imho.
