With a nuclear power plant on board, and essentially no weight limits, I'm not sure why some kind of laser solution isn't already near development. Lord knows they don't have half the problems an airborne system has.

A high-powered microwave emitter could work too, on a guided evasive system, if you have enough range to work with. Won't help to knock out a missile a hundred yards out.
