I also like the idea of rebuilding them to look almost the same from the outside. Her'es a couple of ideas to make subtle changes to memorialize the original building.
Offset the buildings opposite of the original footprints, like this:
Then the original footprints can be used in some way as a memorial. I could be a reflection pool or amphitheatre or both. (there's 2 of them, not saying the amphitheatre should be underwater :)
On the floors where the plane went in, the office space could be used as a memorial, chapel, etc. to avoid potential creepiness of renting that space.
The building should be redesigned, in such a way that the emergency exits are reinforced. I'm talking steel construction, not the 2 layers of drywall that is code, and easily blasted away by an explosion.
Feel free to add any other ideas as well.
There is certainly enough talent and good ideas on this board to come up with a proposal, what do you all think? I can do the drawing, Tom can model it, Fox can Fire Sprinkle it, Mary Anne could bring some cheescake and handle research. (I'm leaving out alot of talent I know, so feel free to volunteer.)
