The major problem is that the Israelis dispossed the Palestinians two generations ago and there has never been a proper acknowledgment or compensation for that. This memory is very much alive, because there are still people alive who were party to it, on both sides. The Israeli government's reaction to the rebellion of a small group has been to treat the entire population like used tissues, thus contributing to the belief among Palestinians that they might as well support this, since they're being treated as if they did anyhow.
Stopping only Palestinians is, yes, only sensible, since the threat is perceived to be only from Palestinians. No Israelis are stopped, ever, thus making the second-class-human status of the Palestinians ever more vivid to them. Yet no Palestinian has ever assassinated an Israeli Prime Minister; it took Israelis to do that.
Profiling on the basis of ethnicity -- or religion -- makes sense on the surface but actually only deepens the divisions between two peoples who are sharing a common land. It has made the country so much safer that the casualty rate has gone up, and the Israelis are building a Wall. It worked so well in China and Berlin...
