You make the common mistake of assuming "Atlas Shrugged" was about company owners vs. the poor masses. It was about the productive vs. the looters. Although the major industrialists were the archetypes she focused on, there were productive people at all levels of employment in her book, and many looters who were also company presidents. She made a specific point about the natural skills and ability of a person not being the measure of their morality, but their beliefs and actions, and the character of Eddie was written to this end.
As for the productive forming a "commune," think about it. Has there ever been a situation in the world where a line has been drawn and the productive streamed to the other side of it when they realized they would be devoured if they stayed? Check a few nations that were split between capitalism and communism. There's a reason they had to shoot people who tried to leave. It wasn't money or other physical valuables they were escaping with.
