Not to argue but to illustrate, a potential worry about a President improperly entangling his religion with his duties is exemplified by Bush's "faith-based initiatives", which fooled no one. It may have been just a sop to reward a constituency that elected him, but it's a step in the wrong direction. Less obvious is the push for school vouchers, which mixes a genuine desire to improve education with a dodge to funnel some money into religious organizations. Note that both involve using taxpayer money for something not all taxpayers would approve of...something that, of course, Conservatives are all too familiar with. It bothers us no less than you.
I know that you think that the federal government already has too much power, but to be practical, as long as it does have power, there's a risk of undermining not only the establishment clause but such established principles as the prohibition against a pledge of religious belief, as long as government funding can be spread around religious groups (e.g. the "faith-based initiative" organizations). The problem doesn't arise until somebody in power gets it into his head to try and bring churches deeper into the embrace of government, and Romney sounds like just that kinda guy.
